I am replacing my undergravel filter with a biowheel filtration system and I wanted to know if I should take out the undergravel plate or just leave it in. Thanks.

I would remove it but its gonna be a pain. A buildup of the largest, heaviest pieces of fish waste is likely decomposing under the plates and moving them will surely foul your tank. The only good way to do it is to remove the fish and do a complete cleaning of the tank including removing and rinsing the gravel. If you leave the plates there, the waste under them will remain. That's my biggest beef about ugf's and why I rarely use them any more..

If I leave the plate in, will the fish waste cause any problems in the future?

It may or may not cause problems but its never a good idea to leave fish waste in your tank. That's why we gravel vac. The potential problems aren't worth the risk.
